There are open-source alternatives to CellRanger for single-cell RNA counting. For example: Simpleaf (alevin-fry wrapper) is faster and more efficient than CR. It outputs unspliced counts by default. It also has fewer false negatives and dropouts:(1/3) #Bioinformatics
