Happy to share our latest publication in viral metagenomics. doi.org/10.1093/bioadv… CAPTVRED is an automated pipeline oriented to Viral Target Enrichment Sequencing. TES strategy is becoming increasingly popular for virome analyses, especially in environmental samples. 🧵1/6

This work presents a downstream bioinformatics analysis that complements and enhances the performance of this experimental approach. The pipeline includes a setup module that subsets and adapts the database together with the targeted viral species sequences. 🧵2/6

The main pipeline includes cleaning, non-viral species filtering, assembly, multiple mapping approaches, contaminant sequences discard, results integration, and visualization focused on targeted viral candidates. 🧵3/6

CAPTVRED got higher Precision, Recall & F-1 stats, compared to other automated pipelines, in synthetic datasets. It was used to assess performance of a capture panel too, resulting in an enrichment of the viral fraction & reduction of other fractions of non-interest.🧵4/6

The targeted viral species and similar sequences were notably enriched when compared to non targeted viral species. 🧵5/6
