Incredibly proud to see our benchmark of single-cell preprocessing methods finally published 🥳🥳🎉 We show that despite its theoretical limitations, no other transformation consistently outperforms log(y/s+1). All details at nature.com/articles/s4159… and github.com/const-ae/trans…

Spatial omics data analysts sometimes use the “log1p” (y=log[1+x’]) transform incorrectly. Key fact: x’ represents normalized, not raw, umis/spot counts. And it really matters how you normalize! The figure shows three normalizations of the raw count x. 1/

I made a short video of the strange things UMAP and t-SNE can do to your data. The algorithms are shown mostly working as intended, yet with some surprising consequences. #UMAP #tSNE #scRNAseq #wtf youtube.com/watch?v=gwqU9O…

The most common sin of colored scatterplots is not (at least) plotting the points in random order. Plotly is worst at this! It draws one color at a time. (langevitour will randomize the order of your points, by the way. This is not an optional feature.) x.com/lpachter/statu…

I have, dangerously, recently encountered a few ideas about the theory of teaching. Please, please suggest related or contradicting ideas I've missed! mastodon.online/@pfh/112500549…

I am excited to win a CZI EOSS grant! This is the first grant I have ever won after 20+ years in science. It feels wonderful to finally be funded for my open-source contributions. With Wytamma we will deliver the next generation of my popular Snippy software! 🦘🦘🦘

The Monash Genomics and Bioinformatics Platform did a bulk RNA-Seq workshop this week. I'm really pleased how it went. We were able to incorporate a lot of practical experience, and dig into the details of how to interpret QC reports and plots. bsky.app/profile/did:pl…
