Excited to share our work on spontaneous whole-genome duplication (autodiploidization) in budding yeast, published in #G3journal Genetics Society of America. In short: A single gene, SSD1, has a strong effect on autodiploidization. academic.oup.com/g3journal/adva…

Barcoded bulk QTL mapping reveals highly polygenic and epistatic architecture of complex traits in yeast biorxiv.org/cgi/content/sh… #bioRxiv

We developed an experiment to increase the scale of QTL mapping so that we may observe how 'low effect' variants play a role in determining phenotypes. 1/4

Our goal was to approach the scale of GWAS studies that frequently observe these low effect variants, so we used high-throughput robotics and barcoding to sequence and phenotype 100,000 yeast segregants in a variety of environments. 2/4

We analyzed the pleiotropy and epistatic interactions amongst hundreds of QTL per environment from a single cross - highlighting how an interconnected cellular network propagates mutations to phenotype. 3/4

Our work, and the monster SI, was a true tour de force by my amazing labmates (Katherine Lawrence and Artur Rego-Costa) and I. A great set of music playlists, costumes, beers and games pulled us through. Enjoy the preprint - we sure are glad this is out. 4/4

We (Michael Desai and I) just published a preprint about evolution and epistasis! We measured the effects of ~100 insertion mutations in clones isolated over the course of ~10K generations of evolution. Short thread w main figs below + preprint here: biorxiv.org/content/10.110…

Today in my general relativity class I got to talk about my favorite SUPER WEIRD COSMOLOGY FACT which is that if you have galaxies of the same size at different distances, beyond a certain distance, the farther away the galaxy is the BIGGER it appears in the sky (!!!)

Why do some mutations' effects seem to depend on starting fitness? We developed a Cre/Lox CRISPR gene-drive system ==> expanding gRNA array, to pop open the hood on 'global epistasis'. Chris Bakerlee, Kate Shulgina, josé in Michael Desai lab. Read here: science.org/doi/10.1126/sc…

Thrilled to announce the Phillips lab is opening UC San Francisco in Sept! We’ll be developing high-throughput methods to examine how molecular properties of viral proteins & antibodies constrain their evolution/coevo. If interested in joining, please reach out! aphillipslab.ucsf.edu/join-us

I recently started poking around with posted datasets using online python notebooks, and have been planning to share them so others can easily do their own analyses. Last week I looked at this new synonymous mutations paper, and figured now's the time! deepnote.com/workspace/milo…

Just got news that all of my NIH and NSF grants were officially terminated today. Have been expecting this for some time, so it's not surprising, but still jarring to see the news. Have heard similar news from dozens of colleagues. Will be hard, but we'll find a way forward.
