I think this is an easy problem to solve, acquisition is too unsatisfying in its current state. Give players significant progress when they spend money instead of minimal/nebulous progress and the game will be fun.

You can complete Red/Blue without ever going through Diglett Tunnel to get Flash. I discovered this by not realizing Flash existed for my first several play-throughs and just walking through the tunnel with minimal detail.
