Excited to have lineage motifs out in the world. Hoping the concept and methods can be useful in various developmental systems as more lineage data become available. Congratulations to Martin Tran and Amjad Askary on the work, and thanks to Adara Koivula and Inna-Marie for…

Delivering and expressing a gene in cells is usually a messy (heterogeneous) process. The messiness interferes with research and applications such as gene therapy.

Our paper with Eric Deeds is now up on PLoS Comp Bio. Some new goodies since the preprint including an implementation of a generalized form of the branch distance!

Last week, I shared GEDI, our model for interpretable integration of cohort-level single-cell data (biorxiv.org/content/10.110…).
One of GEDI's abilities is cluster-free differential expression analysis. What does it mean, and how do we do it? 1/15

This is now out in Cell Reports!
cell.com/cell-reports/f…
It's accompanied by this very kind preview:
cell.com/cell-reports/f…
by Kronforst and Sheikh, which also looks at really cool work by Nishida et al on a convergently-evolved green liquid wing pigment (!?!?)

We're playing around with for the first time with a large ish dataset (~1k 3D tiles, 4 channels) but 's UI for controlling channels, groups, visibility etc seem to break on these and most elements can't be reached without a scrollbar. Help!

How do tissues generate diverse cell types in defined proportions that vary across space and evolution? Our new preprint presents Lineage Motif Analysis (LMA), a statistical approach that extracts generative fate programs from observations of cell fates on lineage trees. /1

The retina contains numerous cell types. To what extent are retinal cell types conserved across species that greatly differ in visual needs? Our new preprint attempts to shed light on this question by integrating single-cell transcriptomic data from 17 vertebrate species.

In his 1952 classic, Turing showed that ≥2 interacting, continuously diffusing morphogens can spontaneously generate beautiful biological patterns. On a discrete cell lattice, we find that 1 morphogen is enough for stable spatially periodic patterns cell.com/cell-systems/r…

Our ADAR-based RNA sensors just came online! rdcu.be/cWX7o It allows you to express protein payloads in live cells in direct response to the presence of specific RNA transcripts. Also Eerik Kaseniit, welcome to twitter.
